There is nothing bad that can happen, but there is no need to start right away with baking soda. There is a good possibility that the treatment works just fine wihtout the baking soda and adding baking soda does not work for everyone! So just give your water a chance and start the treament without adding anything to it!

Could anything bad happen if I mixed a little baking soda into the water? Could it work faster/slower?

Begin your therapy with the water you have, if Iontophoresis works, then it doesn´t matter what kind of water you have. Should there be no success after a couple of weeks, there is the possibility of adding baking soda to the water. But this is just a last solution, please begin the therapy using your regular tap water with no additions!

Does it matter if the tap water used in the iontophoresis is "hard" or "soft"? The water in New York City (where I live) is "soft"--could that be a problem?
